Alternator whine is usually a symptom of a ground loop. Do you have an aftermarket amp connected to your factory head unit? How are the power and ground lines run to the amp? How are the signal lines run to the amp? Have you done any recent wiring or electrical work on your car?

Also, do you have an extra radio connected into your head unit such as a Sirius/XM receiver? Are you playing an iPod thru your head unit?

I have aftermarket stuff now and I do have whining issues, but with the stock head unit and stock system, it did whine also. I look forward to hearing a solution to this as well. I'm not sure if your getting alternator whine confused with just static/whine in general. Mine would have static when the car was off.
