This might be an epic fail of a question, but with the stock "alarm" system on my car, will it go off if a window is broken - or is it pretty much limited to the trunk or doors being opened when it is set? Girlfriends parents car got broken into last night - and they live in a much "nicer" area of town. Want to make sure if they break my window I can run outside with my S&W .40 and eliminate the terrorist threat. Thanks in advance. <3

No, breaking a window will not set off the factory alarm and running outside with a weapon will make you someone else's bitch in prison (although, it sounds like you might actually enjoy that)

What BBE said, mine is in the garage 99.9% of the time, and a couple years ago when it was left outside overnite some clown busted the rear passenger window and no "alarm" sounded...

If they break the window, then open the door from the inside the factory alarm should sound... but that might only be an option... not sure.

You can get alarms with shock-sensors installed that will go off if someone hits your car or breaks a window etc... Or you can probably just installed a blinking LED somewhere on your dash and that typically keeps people away.
